故事背景架構在一個鍊金術相當發達的世界，鍊金術是必須按照「等價交換」來理解、分解、再構造成立。在此背景之下，想讓母親復活的愛德跟阿爾兩兄弟，使用了禁忌的人體鍊金術。由於鍊成失敗使得愛德失去了左腳，阿爾失去了身體。於是愛德犧牲了右手，將阿爾的靈魂安置在盔甲裡，而後為了取回失去的東西，他們決定踏上尋找「賢者之石」的旅程。 兄弟兩人目擊了逃獄的犯人所施展的強大鍊金術，而為了追問更多關於鍊金術的事情，於是追著那位犯人來到了古雷達的邊境。而在這個過去被稱為「米洛斯」的街道中，愛德與阿爾兩人碰上了一名少女，並得知了過去在這裡發生的慘劇……。
